I'm still trying to finish OotP (which is my second least favorite book after HBP), but I decided I should start posting the subtle moments that I've found in the first four. I apologize in advance for any duplicates.
First up, SS/PS (American hardcover version)!

They could hear footsteps, Filch running as fast as he could towards Peeves's shouts.
"Oh, move over," Hermione snarled. She grabbed Harry's wand, tapped the lock, and whispered, "Alohomora!"
The lock clicked and the door swung open--they piled through it, shut it quickly, and pressed their ears against it, listening.

I just love how this scene was mirrored in the PoA movie when Harry uses her wand.
QUOTE
Someone knocked into Harry as they hurried past him. It was Hermione. Harry caught a glimpse of her face--and was startled to see that she was in tears.
"I think she heard you."

I think this might be the first scene where Harry actually thinks of Hermione as more than an annoying know-it-all.

It was really lucky that Harry now had Hermione as a friend. He didn't know how he'd have gotten through all his homework without her, what will all the last-minute Quidditch practice Wood was making them do. She had also lent him Quidditch Through the Ages, which turned out to be a very interesting read.

I just happen to like the fact that this scene between Harry and Hermione also involved toast.
QUOTE
Ron and Hermione joined Neville, Seamus, and Dean the West Ham fan up in the top row. As a surprise for Harry, they had painted a large banner on one of the sheets Scabbers had ruined. It said Potter for President, and Dean, who was good at drawing, had done a large Gryffindor lion underneath. Then Hermione had performed a tricky little charm so that the paint flashed different colors.

Not really a shippy moment, but I liked that Hermione got a special mention. Also, I doubt very much that it's the sort of charm a first year would be expected to know. I wonder if she had to do some extra research so she could do it to Harry's banner?

At these words, Hermione seized Hagrid’s binoculars, but instead of looking up at Harry, she started looking frantically at the crowd.
"What are you doing?" moaned Ron, grey-faced.
"I knew it," Hermione gasped. "Snape – look."
Ron grabbed the binoculars. Snape was in the middle of the stands opposite them. He had his eyes fixed on Harry and was muttering non-stop under his breath.
"He’s doing something – jinxing the broom," said Hermione.
"What should we do?"
"Leave it to me."

First off, just how much adrenaline was pumping through Hermione's body to be able to snatch something from Hagrid's grasp? I also loved how she's so confident that she can thwart a fully-trained wizard from furthering his designs to hurt Harry.

"Go on then, try and hit me!" said Neville, raising his fists. "I’m ready!"
Harry turned to Hermione.
"Do something," he said desperately.
Hermione stepped forward.
"Neville," she said, "I’m really, really sorry about this."
She raised her wand.
"Petrificus Totalus!" she cried, pointing it at Neville.
