Found another one. During his first OWL exam in OotP, Harry notices where Hermione is sitting and what she was doing. He then sees his first question and is reminded about the time he (and Ron) became friends with her.

This is definitely one of my favorite subtle H/Hr moments. I love how conscious Harry is of Hermione during all the OWLs.
Here are two moments for OotP that I don't think have been mentioned. They may not be necessarily shippy to anyone else, but I love them.

Not much I know, but I love Hermione referring to her and Harry and as an "us". And later she and Harry act as a unit when Ron tries to get them to back off their promise to Hagrid about taking care of Grawp.
"The Cruciatus Curse ought to loose your tongue," said Umbridge quietly.
"No!" shrieked Hermione. "Professor Umbridge - it's illegal" - but Umbridge took no notice.

There are a couple things about this I like. First, Hermione is the
only one to make any sort of noise when Umbridge is thtreatening to curse Harry. It's obvious the others could have at least made muffled shouts of protest because they reacted well enough when they thought Hermione was going to confess to Umbridge.
Second, I love that Hermione calls out in a "cracked voice". The thought of Umbridge doing that to Harry just kills her - I can just hear the desperation in her voice perfectly in my head. Hermione loves that boy, I have no doubt! (And even if I'm proved wrong I will still believe.)
